Are you using an initial ramdisk for booting? Maybe there are some kernel modules inside that you did not exchange against newly compiled ones and thus those modules could not be loaded during boot. 
I can only guess but it sounds like your kernel was not able to load a filesystem driver (reiserfs.ko for example).
